Coral health and disease assessments were conducted along 2 consecutively placed 25-m transects, as part of Rapid Ecological Assessments conducted at 3 sites at Laysan Island in the NW Hawaiian Islands during 1 September - 4 October 2006, aboard the NOAA Hi'ialakai Reef Assessment and Monitoring Program (RAMP) Cruise HI0611. Within an area of 1-3m on each side of both transect lines, each colony was inspected and every diseased/afflicted coral enumerated and identified to the lowest taxonomic level. For each affected coral the following information was recorded: colony size, type of affliction, area affected, percent live/dead, and severity of the affliction (mild = 1-10%, moderate = 11-25%, marked = 26-50%, severe = 51-75%, acute = 76-100%). Coral afflictions were classified into one of six general categories (following Willis et al., 2004) including: bleaching, tissue loss, black band disease, skeletal growth anomaly, predation, and other lesions. This latter category included algal overgrowth, as well as unidentified syndromes causing deterioration of scleractinian corals. Tissue samples of selected cases were procured for histopathological analyses. These data provide the basis for computing quantitative estimates of disease incidence and prevalence. Samples and photographs provide aid in further disease characterization and description. Histological tissue samples are traditionally fixed in a formaldehyde solution prior to preparation for processing and analysis.

To support a long-term NOAA Coral Reef Conservation Program (CRCP) for sustainable management and conservation of coral reef ecosystems, from 21 January - 25 March 2002, marine invertebrate quantitative assessments were conducted, as part of Rapid Ecological Assessments (REA), during the Reef Assessment and Monitoring Program (RAMP) Cruise TC0201LegIII in the Pacific Remote Island Areas. Such cruises are conducted at biennial intervals by the Coral Reef Ecosystem Division (CRED) at the NOAA Pacific Islands Fisheries Science Center (PIFSC). At specific reef sites, marine invertebrate zoologists along with coral and algal biologists entered the water and conducted a fine-scale (~100 m2) and high degree of taxonomic resolution benthic REA survey for coral, algae, and key invertebrate species. Invertebrate surveys were focused on quantifying key non-coral invertebrate species common to the reef habitats, and were conducted using a combination of different survey techniques to quantify the diverse communities. These methods included belt-transect surveys, roving-swim surveys, and quadrat surveys. In belt-transect surveys, quantitative counts of key invertebrates were recorded along two consecutively-placed 25m long and 2m wide belt transects (total area = 100 m2). For any species that cannot be identified in the field, a photograph and a representative specimen, if possible, is collected for later identification. Roving-swim surveys were conducted in the general area with the goal to collect qualitative data for rare, larger, and cryptic organisms, such as Crown of Thorns Starfish and Triton's Trumpet snails which may not be seen during belt-transect surveys, and to survey any additional habitats present at the site, e.g. sand, sea grass, pavement, etc. This was accomplished by swimming a zig-zag pattern that extends roughly 5 m on either side of the two transect lines (total length = 500 m). Quadrat surveys were used to quantify the smaller, more cryptic invertebrates which were sometimes overlooked or too numerous to count during belt-transect surveys. Ten 0.25-m2 quadrats were laid out at 2-m intervals along two of the 25-m transects (total area = 5 m2). For each quadrat the percent cover of sponges, octocorals and zoanthids was recorded, as well as urchins, hermit crabs of the genus Calcinus, trapezid crabs, and coralliophilid snails. In addition, up to 25 cm diameters of all urchin species are measured. Based on data from previous REA surveys, a group of target invertebrate species was chosen for quantitative counts at 4 REA sites at Jarvis Island in the Pacific Remote Island Areas. The species in the list were chosen because they have been shown to be common components of the reef habitats and they are species that are generally visible (i.e.; non-cryptic) and easily enumerated during the course of a single 50-60 minute SCUBA survey.

CRED shallow Conductivity-Temperature-Depth (CTD) casts are vertical profiles (max 30 meter depth, downcast only) of temperature, conductivity and pressure. Data are collected at select nearshore locations, both around islands or banks and within lagoons. Data processing was performed using Seabird Instrument's SeaSoft SBE Data Processing Software (http://www.seabird.com/software/SBEDataProcforWindows.htm). Data format is discreet, tabular (formatted, space delimited ASCII) files for each profile, with a full header as provided by SeaSoft. Raw file extension is HEX, processed file extension is CNV. The header contains latitude, longitude and other location information, as well as all data processing steps and settings. All dates and times are UTC. All positions are WGS84 decimal degrees. A global Group for High Resolution Sea Surface Temperature (GHRSST) Level 2P dataset based on multi-channel sea surface temperature (SST) retrievals generated in real-time from the Advanced Very High Resolution Radiometer (AVHRR) on the NOAA-17 platform (launched 24 June 2002) produced and used operationally in oceanographic analyses and forecasts by the US Naval Oceanographic Office (NAVO). The AVHRR is a space-borne scanning sensor on the National Oceanic and Atmospheric Administration (NOAA) family of Polar Orbiting Environmental Satellites (POES) having a operational legacy that traces back to the Television Infrared Observation Satellite-N (TIROS-N) launched in 1978. AVHRR instruments measure the radiance of the Earth in 5 (or 6) relatively wide spectral bands. The first two are centered around the red (0.6 micrometer) and near-infrared (0.9 micrometer) regions, the third one is located around 3.5 micrometer, and the last two sample the emitted thermal radiation, around 11 and 12 micrometers, respectively. The legacy 5 band instrument is known as AVHRR/2 while the more recent version, the AVHRR/3 (first carried on the NOAA-15 platform), acquires data in a 6th channel located at 1.6 micrometer. Typically the 11 and 12 micron channels are used to derive SST sometimes in combination with the 3.5 micron channel. The NOAA platforms are sun synchronous generally viewing the same earth location twice a day (latitude dependent) due to the relatively large AVHRR swath of approximately 2400 km. The highest ground resolution that can be obtained from the current AVHRR instruments is 1.1 km at nadir. AVHRR data are acquired in three formats: High Resolution Picture Transmission (HRPT), Local Area Coverage (LAC), and Global Area Coverage (GAC). HRPT data are full resolution image data transmitted to a ground stations as they are collected. LAC are also full resolution data, but the acquisition is prescheduled and recorded with an on-board tape recorder for subsequent transmission during a station overpass. This particular dataset is produced from GAC data that are derived from an on-board sample averaging of the full resolution global AVHRR data. Four out of every five samples along the scan line are used to compute on average value and the data from only every third scan line are processed, yielding an effective 4 km resolution at nadir. Further binning and averaging of these pixels results in a final dataset resolution of 8.8 km.

The objective of this project is to build a prototype of an Acoustic Microtome Imaging System (AMIS) that can be used to quantify changes in swim bladder shape and volume of swim bladder-bearing fish relative to pressure changes. The specific tasks of this project involves the following: 1. Design and fabricate the prototype of the system. 2. Conduct laboratory experiments to get 3D images of a number of fish at different depths. The expected outcomes from the proposed research include the following: 1. Obtain in situ and high resolution (~1mm) 3D acoustic images of fish swim bladders for both physoclistic and physostomous fish. 2. Present the results at a scientific meeting for the Working Group on Fisheries Acoustics Science and Technology (WGFAST). 3. Publish a peer-reviewed paper in a scientific journal (ICES JMS). Personnel involved in the projects are Drs. Dezhang Chu (PI), J. Michael Jech (NEFSC, co-PI), and Stan Tomich, Larry Hufnagle, and John Pohl from FRAM. Although this is a one-year project funded by the Advanced Sampling Technology Working Group (ASTWG) and was officially ended in 2010, the research will still be continued such as conducting measurements in laboratory and on board the vessel, and writing scientific papers.
