The objective of the proposed study is to determine the contribution of Federal Columbia River Power System (FCRPS) mitigation strategies (barges and bypass) to pathogen prevalence and disease transmission resulting in subsequent latent mortality in hatchery-reared Snake River spring/summer Chinook salmon. We intend to repeat the proposed work for three consecutive years to establish reproducibility in the results and account for annual variability. The objectives of the proposed study are subdivided into three primary tasks: 1. Assess the spatial and temporal distribution of pathogens, chemistry parameters, and the severity of infection in outmigrants of hatchery-origin. 2. Characterize the impact of transport operations on disease transmission. 3. Estimate the incidence of latent mortality associated with the type and severity of infectious disease. Temporal and spatial data on chemical body burdens and pathogen prevalence in outmigrant juvenile Chinook salmon. Disease challenge survival curves. Disease transmission under simulated barging conditions.

NCCOS' Center for Coastal Monitoring and Assessment (CCMA) is working closely with a number of divisions in the USVI DPNR (e.g., Divisions of Fish and Wildlife and Coastal Zone Management), the University of the Virgin Islands (UVI), and The Nature Conservancy (TNC) to develop the baseline characterization of chemical contamination, toxicity, and the marine resources in the St. Thomas East End Reserve (STEER) in St. Thomas, USVI. The STEER contains extensive mangroves, seagrass beds and coral reefs. Within the watershed, however, are a large active landfill, numerous marinas, various commercial/industrial activities, an EPA Superfund Site, resorts, and several residential areas served by individual septic systems. This baseline assessment will provide managers with critical information needed to help preserve and restore habitats, including a number of nursery areas within the STEER that are important to commercial and recreational fisheries. As part of the characterization, a field survey was conducted in June 2012 to conduct a biological assessment of fish communities and benthic habitats within the STEER and at select hardbottom locations adjacent to STEER. The basis for this work was the nearshore benthic habitats maps (less than 100 ft depth) created by NOAA's Biogeography Program in 2001 and NOS' bathymetry models. Using ArcView GIS software, the digitized habitat maps were stratified to select sampling stations. Sites were randomly selected within strata to ensure coverage of the entire study region. The habitat stratification was divided into three major habitat types: hardbottom which includes reef, pavement, etc. inside STEER; softbottom which consists of sand and seagrass, and mangrove. In addition, two harbottom areas outside STEER of interest to STEER's Core Team were included as a separate stratum. Using standardized protocols of NOAA's Coral Reef Ecosystem Monitoring Project, the fish and benthic habitat survey was conducted by two scientific divers. During each dive one diver quantified the species and size of fish within a 25 x 4 m transect while a second diver characterized the habitat and invertebrate community.

Launched in March 2002 by the European Space Agency (ESA), Envisat is the largest Earth Observation spacecraft ever built. It carries ten sophisticated optical and radar instruments to provide continuous observation and monitoring of the Earth's land, atmosphere, oceans and ice caps. The Advanced Along-Track Scanning Radiometer (AATSR) onboard the Envisat spacecraft is designed to meet the challenging task of monitoring and detecting the climate change signal of sea surface temperature (SST). It builds on the success of its predecessor instruments on the European Remote-Sensing Satellite (ERS)-1, and ERS-2 satellites, and will lead to a multi-decade record of precise and accurate global SST measurements, thereby making a valuable contribution to the long-term climate record. The exceptionally high radiometric accuracy and stability of AATSR data are achieved through a number of unique features. A comprehensive pre-launch calibration programme, combined with continuous in-flight calibration, ensures that the data are continually corrected for sensor drift and degradation. A "dual-view" algorithm offering improved atmospheric correction by applying two different atmospheric path lengths is used to derive the SSTskin observations. The accuracies achieved with this configuration are further enhanced by using low-noise infrared detectors, cooled to their optimum operating temperature by a pair of Stirling-cycle coolers. With its high-accuracy, high-quality imagery and channels in the visible, near-infrared and thermal wavelengths, AATSR data will support many applications in addition to oceanographic and climate research, including a wide range of land-surface, cryosphere and atmospheric studies. These AATSR L2P SST data are produced as part of the Group for High Resolution Sea Surface Temperature (GHRSST) Project according to the GHRSST-PP Data Processing Specification (GDS) version 1.5. This particular GHRSST AATSR dataset is produced by the UK Processing and Archiving (UPA) Centre Regional Data Assembly Facility (RDAC) for ESA since mid-2008. From the perspective of data format and quality it is identical to the L2P AATSR Medspiration (EUR) RDAC dataset produced earlier in the GHRSST Project.

Temperature profiles were collected from XBT casts from the DOLPHIN from 08 November 1974 to 14 November 1974. Data were collected by the National Marine Fisheries Service (NMFS) as part of the Marine Resources Monitoring, Assessment and Prediction (MARMAP) project. Data were processed by NODC to the NODC standard Universal bathythermograph Output (UBT) format. Full format description is available from NODC at www.nodc.noaa.gov/General/NODC-Archive/bt.html. The UBT format contains temperature-depth profile data obtained using expendable bathythermograph (XBT) instruments. Cruise information, position, date and time were reported for each observation. The data records are comprised of pairs of temperature-depth values. The XBT data files contain temperature values at non-uniform depths. These depths were recorded at the minimum number of points (''''inflection points'''') required to accurately define the temperature curve. Standard XBTs can obtain profiles to depths of 450 m or 760 m. Special instruments permitted measurements to 1830 m.

To support a long-term NOAA Coral Reef Conservation Program (CRCP) for sustainable management and conservation of coral reef ecosystems, from 12 September - 12 October 2008, belt transect surveys of coral population and diseases quantitative assessments were conducted, as a part of Rapid Ecological Assessments (REA), during the Pacific Reef Assessment and Monitoring Program (RAMP) Cruise HI0809 in the NW Hawaiian Islands at biennial intervals by the Coral Reef Ecosystem Division (CRED) at the NOAA Pacific Islands Fisheries Science Center (PIFSC). During the cruise, there were 15 surveys in total conducted at REA sites around Pearl And Hermes Atoll in the NW Hawaiian Islands. At the specific REA sites, coral biologists along with fish biologists, algal biologists and marine invertebrate zoologist entered the water and conducted a fine-scale (~300 m2) and high degree of taxonomic resolution REA survey to assess and monitor species composition, abundance, percent cover, size distribution, diversity, and general health of fish, corals, macro-invertebrates, and algae in shallow-water (< 35 m) habitats. As a part of REA surveys, the coral belt surveys were focused on quantifying the diversity, abundance, density, and size-class distribution of the anthozoan and hydrozoan corals as well as the condition and health state of the coral reef populations. The surveys were conducted along two consecutively-placed, 25m transect lines. The belt width was dictated at the beginning of each dive by subjective perceived colony density: 1-m width was used in high density areas, while 2-m width was used in low density areas. Within each 25m transect, five 2.5-meter segments were surveyed (beginning at points: 0, 5, 10, 15, and 20 meters), whereby in each segment, all coral colonies whose center fell within 0.5m of either side of the transect line were identified to the lowest taxonomic level possible (genus or species) and two planar size metrics were collected: maximum diameter and diameter perpendicular to the maximum diameter. In addition, the extent of mortality, both recent and old, was estimated for each colony. Observers paid special attention to identifying as best as possible the extent of the former live colony. When a coral colony exhibited signs of disease or compromised health, additional information was recorded including type of affliction (bleaching, skeletal growth anomaly, white syndrome, tissue loss other than white syndrome, trematodiasis, necrosis, other, pigmentation responses, algal overgrowth, and predation), severity of the affliction (mild, moderate, marked, severe, acute), as well as photographic documentation and sometimes tissue samples. Tissue samples were catalogued and fixed in buffered zinc-formalin solution for further histopathological analyses. Raw survey data included species presence and relative abundance, colony counts per taxon, size (width and length), mortality, predation, and health status. A surveyed area was ranging from 10m2 to 25m2 per site.

This accession contains a global, 4km monthly sea surface temperature climatology derived from harmonic analysis of the AVHRR Pathfinder Version 5.0 and 5.1 sea surface temperature time series data for 1982-2008. The climatology is available as 12 separate files, each representing one month in a climatological year. The files are in netCDF-4 and fully comply with the GHRSST Data Specification 2.0 for Level 4 products. In addition to climatological sea surface temperature, each file contains standard deviation, sea ice concentration, sea ice concentration error, and land mask information. This accession also includes a 'classic,' or mean, monthly sea surface temperature climatology derived from the same Pathfinder time series data. This climatology was used to gap-fill the harmonic climatology, and provided the standard deviation information. It is available as 12 separate files in Hierarchical Data Format Version 4 (HDF4). In some ice-dominated high-latitude areas, the harmonic climatology is poorly constrained due to uneven distribution throughout the year of the valid measurements. For example, at 82.6N, 48W off the coast of Greenland, temperatures estimated in the harmonic climatology reach over 35C. In these regions, the classic, averaged climatological values may be more reliable. Associated daily and 5-day harmonic climatologies are archived at NODC under accessions 0071181 and 0071182, respectively.

Data from Coral Reef Ecosystem Division (CRED), NOAA Pacific Islands Fisheries Science Center (PIFSC) Subsurface Temperature Recorders (STR) provide a time series of water temperature at coral reef sites. Data is typically collected at 1800 second intervals for a duration of 2 years using a SBE39 Temperature Recorder (Sea-Bird Electronics, Inc., www.seabird.com). When a STR is recovered, a new one is typically deployed in the same place. Time series data combining multiple deployments from a given site may also be available.
